The lines that you are seeing are caused by the MODIS bow-tie effect. See Figure 2.13 in http://modis.gsfc.nasa.gov/data/atbd/atbd_mod28_v3.pdf or put your browser in full-screen mode and have a look at http://oceancolor.gsfc.nasa.gov/MODIS/BowTie/ . Moving your mouse over the fields in the lower right labeled "133rd scan line", "134th scan line", etc. will show you how pixels from adjacent scans overlap.
Yes, the Utilities->Data Manipulation->Map Projection is correct, but that should take out the lines, and it also should not rotate it, so maybe you are doing something different.
